There is a shuttle going from each terminal to the campus - it is called "Prime Time". Book it with the agents at Ground Transportation(Welcome Center) counter. They also have(if I am not mistaken) another shuttle going there, just ask for all the options.
By train , you have to take Airtrain to Jamaica, subway E to Lexington Ave stop, subway 6(going downtown) to Grand Central and from there Metro-North train to New Haven.

Take Airtrain to Jamaica. By bus take E subway to 42nd St. stop to Port Authority Bus Terminal. By train take E subway or LIRR (faster more expensive) to Penn Station and Amtrak to New Haven.

The taxi will be flat of $50.50.
There is a shuttle as well - look for it at Ground transportation counter or Welcome Center - it goes to any point in Manhattan for $18.50-$25 per person.

We have a 4.75 hour layover in September (Friday the 10th), arriving from Seattle at 2:45 p.m. and going on to Budapest, both on Delta. Do we have time to go into Manhattan or anyplace away from the airport for a good meal or a scenic view, particularly taking into account that it will be the Friday rush coming back to the airport? We are in business class on frequent flier miles and will be able to use the priority lanes for security. Thanks for any suggestions.

See this comment which will go pretty much for your situation.

I need to go to 28 Allen St. at Chinatown. I need to take a Bus to Philadelphia. Wich is the cheapest way to go? And could you explain me, how to go there?

The cheapest way to go there is the Airtrain + subway. It will cost you $7.15/passenger.
Take Airtrain from any terminal on track 1 to Jamaica Station( be careful - on that track there are two alternating trains going to different routes; check the sign above the doors as the train arrives; the red colored sign is Jamaica one). Then take subway line Z to Delancey street/Essex street stop. Walk west on Delancey three blocks and turn left on Allen Street; walk another three blocks down on Allen street to your address(right after you cross Hester street).
