If you want to be on the safe side taxi is the best option. It will run on the meter(~$90).

is terminal 5 open through the night and can i stay there to catch an early morning flight?

Recently T5 has been open(at least arrivals floor) the whole night since Jet Blue has a lot of late flights.
T4 is 24/7 open for sure.

Can anyone tell me the cheapest way to get from JFK airport to Paramus, NJ at 1am?

Take Airtrain from any terminal on track 1 to Jamaica Station( be careful - on that track there are two alternating trains going to different routes; check the sign above the doors as the train arrives; the red colored sign is Jamaica one). Then take subway line E to 42nd street stop. Cost-$7.25/passenger.
At Port Authority Bus terminal take NJ Transit bus route 163 to Paramus,NJ. See the schedule

Public Transportation is another one:
Take Airtrain from any terminal on track 1 to Jamaica Station( be careful - on that track there are two alternating trains going two different routes; check the sign above the doors as the train arrives; the red colored sign is Jamaica one). Then either:
-take subway line E to Penn Station(total fare - $7.25;~1 hour) or
-take LIRR train to Penn Station(faster;total fare ~ $12, less on the weekends; 35-45 min.)
From Penn Station take PATH train to Pavonia-Newport stop.The hotel is block and half south on Washington Blvd(right after you pass 6th street).

I am travelling by myself and wondering the best way to get to my hostel in Brooklyn.
318 Bedford Street. I would like to get a shuttle but see the is a minimum charge $60 first person. What is the best way for me to get there? I land 28th May at Terminal 7.

what are options other than car rental?
safety concerns? cost wise? time wise?
arriving on a sunday. reverse route on a wednesday.

The cost: $5.25 for NJ transit train + $8 for LIRR(or $2.25 for subway) + $5 for Airtrain.
