Take Airtrain to Howard Beach Station then take subway line A to Hoyt-Schermerhorn stop. Cost - $7.25 per person. You will be there in ~ 50 min.

1. The fastest way - yellow cab;price - flat $45+ toll($5.50) for the whole taxi.
2. The cheapest way - Airtrain + subway; price - $7.25 per person.
There also other ways that are between those two. Knowing your exact destination in Manhattan I can give you more detailed info.

From Penn to JFK
I have to catch a 12:30 domestic flight from JFK tomorrow Wednesday March 17. I will be arriving at Penn at 9am. What is the most efficient way to get to the airport, supershuttle or subway to Jamaica then air tran to JFK. With the supershuttle I am afraid with rush hour traffic we will be late and miss our train, with the subway I am nervous it will be so crowded and difficult to navigate with our luggage especially as we are traveling as a group of four.

For four people it makes more sense to get yellow cab(flat fare of $50.50) than Super Shuttle($20 per person). And at that time the traffic is worse in direction going to the city; going from the city is better. So you should be fine with that option.
I will not advice you to take subway with a lot of luggage

I see that the NYAS runs from 6.15a through 11.10pm. We are landing at 10pm and looking to go to Grand Central Station...Is the 11.10pm the last departure from JFK or should we make other plans?

Yes, their last bus departs Terminal 4 around 11pm ,goes around all the terminals and leaves JFK at Terminal 3. Landing at 10pm is kind of tight if you are coming on international flight; domestic is much better in this case.

Then take subway E to 42nd street. Go to Port Authority Bus Station and get Greyhound bus to Philadelphia.

As soon as you arrive look for Ground Transportation counter(or Welcome Center)located in arrivals hall in each terminal. The agents there will be able to give you all options how to get to that address.

Yes, and it is called Olympic Airporter. The ride takes about 1.5 to 2 hrs depending on the traffic.
