At 1030pm there is no shuttle that will take you from JFK to LGA. Take yellow cab - the fare is on meter(~$30) and it will take you 20min at that time to get there.

Coould you tell me how to go from JFK to 86st, please? My hotel is between 1st and 2nd avenue? so I think 86st is the best for us.

We are traveling with kids and elder person, so I think we prefer a bus rather than the metro (underground)

There is a shuttle that you can reserve at Ground Transportation(Welcome Center) counter after you arrive.
It costs $18.50/passenger.
If you are 3 people and more it is more economical to take yellow cab - the fare is flat of $45.00 plus bridge toll($5.50) and surcharge of $0.50.

I'm coming from Providence, RI into NYC on May 19th. I'll either be taking a Peter Pan bus - which will drop me at the Port Authority, or an Amtrak train - which will drop me at Penn St.

Is one of these a better choice than another? How do I make it to JFK from either one of these places? Is it cheaper to take a bus or a taxi?

From either Port Authority bus station or Penn Station you can take subway line E(direction Jamaica,Queens). get off at Sutphin Blvd stop and take Airtrain to JFK Terminals. Duration ~ 40min-1hr.Total cost-$7.25
From Penn Station you can also take LIRR train to Jamaica station where you can take Airtrain to all JFK terminals.
Duration - 35-40min. Total cost ~$13.
From Port Authority bus terminal you can take NYAS(New York Airport Service) bus which is express to JFK Terminals. Duration - 45-50min. Cost-$15.
Taxi from any of the points in Manhattan to JFK will cost you flat fare of $50.50(including the bridge toll). The price is not per passenger - it is for the whole cab.

By public transportation:
Take Airtrain from any terminal on track 1 to Jamaica Station( be careful - on that track there are two alternating trains going to different routes; check the sign above the doors as the train arrives; the red colored sign is Jamaica one). Then take subway line E to Lexington ave/53rd street stop.(total fare - $7.25)
Walk south two blocks on Lexington Ave and make left on 51st street.The hotel is block and a half away(between 3rd Ave and 2nd Ave).

By shuttle:
There is door-to-door service from JFK to ANY hotel in Manhattan. It is a shuttle. The passengers book the shuttle after arriving and picking up their bags.
It takes around 20-30min for the driver to arrive at the terminal. The service is shared(the vans are 10-12 seats). It costs $18.50 per passenger paid by credit card or cash.

By taxi:
Go in front of the terminal an look for the yellow taxi stand. An uniformed dispatcher will assist you taking a cab. The yellow cab ride to any point in Manhattan costs flat fare of $45 plus $5.00 bridge toll plus $0.50 surcharge. This price is for the whole taxi(NOT per passenger).

Is there any form of transportation besides taxi that can shuttle me from JFK (around 7pm on a Sunday evening) to Newark Airport (for a Monday morning flight)?

Book State Shuttle to Newark Airport at Ground Transportation(Welcome Center) counter as you arrive. The shuttle leaves every hour and costs $30/passenger.
