Free Transfers
Unlimited-Ride MetroCard permits free transfers

Pay-Per-Ride MetroCard allows one free
transfer of equal or lesser value if you complete your transfer
within two hours of the time you pay your full fare with the same
MetroCard. If you pay your local bus fare with coins, ask for a
free magnetic-strip transfer to use on another local bus.
Reduced-Fare Benefits
You are eligible for reduced-fare
benefits if you are at least 65 years of age or have a qualifying
disability. Benefits are available (except on peak-hour express
buses) with proper identification, including Reduced-Fare
MetroCard or Medicare card (Medicaid cards do not qualify).

AirTrain/subway $7.25 is cheapest. Take AirTrain from terminal to Jamaica Station, transfer to E subway to Lexington Ave/53rd St. Walk south on Lexington two blocks to 51st St. and turn left to hotel 1.5 blocks.

I am arriving into JFK on 16th April at 4pm. I need to get to the Sheraton Lincoln Harbor Hotel (just the other side of the Hudson river).
Is it best to get the bus from the airport to Port Authority and then get a taxi from there?
If so, where do I go from terminal 4 (where I arrive) to catch the bus?

Bus is a good option,
Bus is a good option, cheaper than taxi from JFK but will take much longer. When you arrive you can take the NY Airporter bus ($15-one hour) to Port Authority, or AirTrain ($5-15 minutes) on track 1 to Jamaica Station and E subway ($2.25-a little over one hour) to 42nd St/Port Auth. Take NJ Transit bus to Lincoln Harbor ($3.20-15 minutes).
