It's too short of a time frame but maybe doable. If you fly out at 3:55 you have to be back at the airport by 2:25 PM, this means you have to leave the MET at 1:25 PM.
It will probably be a 45 minute trip to the MET from JFK so landing at 11 you will make it to the MET at around 12:15.

This will leave you with 1:15 at the MET at best.

No! I'm 99 % Sure. There are lots of cars in NYC and demand for parking is really high, especially around the airports. You will most likely pay at least $15 for parking. I think you might be better off if you consider not using your car.

I brought cats to the US from Italy. They needed the rabies vaccine and it had to be within a certain time frame before the flight. I believe it was no more than three weeks and no less than on week, more or less but you should check. I found most of my information on line and then checked with the airline. You will probably need to go to a specific veterinarian for the final ok. They also needed to be microchipped. And make sure that your airline knows you will have a dog with you because some airlines do not allow animals in the cabin with you. You must tell them when you make your reservation. (I hope your dog is small enough for you to keep him with you during the flight as the cargo hold can be very scary for animals. Many have been known to die from extreme temperatures and fright.) I hope that you are looking for information in more places than just from fellow travelers because countries take it very seriously when people bring pets in and you need a lot of official documentation.

In a couple of months I will be traveling from New York-JFK to Los Angeles. I am wondering about the procedure for getting the cats through security. I am concerned that it might require my taking the cats out of the carriers, which would be problematic - they are highly anxious!

I brought cats with me from Italy. You will have to take them out the carriers because the carriers will have to go through the conveyer metal detector, but obviously your cats can't go through. My reccomendation is to just take a deep breath and take as much time as you need doing one cat at a time. Also put them on a harness and a leash so that if they jump out of your arms you still have a hold on them. Hopefully you are traveling with someone because that was a huge help to me. Also don't forget to make sure your airline knows you are bringing cats with you when you make the reservation. There are a limited number of pets allowed in the cabin per flight and one passenger can only have one with them and it obviously counts as their carry on. Two cats are not allowed in the same carrier.

I am going to fly with my dog from santiago of Chile, where we live, to NYC for good.
I am bringing my dog with us. She can not go with me so she will fly as luggage,
do you know how much is the cost for custom and if I can do it myself when i get there or i have to hire one of those custom broker.
