Since your close to Penn Station take the LIRR to Jamaica and transfer to Airtrain to the Delta terminal. Cost is about $13, trains to Jamaica are frequent and only takes 20 minutes, then 10-15 on the Airtrain. Taxi could take an hour and will cost $50+. Delta is Terminal 2 & 3 same Airtrain stop, I believe you'd depart from Terminal 3.

The cheapest way is with public transportation(through Manhattan). Taxi will be on the meter - $50-$55.

We are coming in to JFK on friday evening. What is the easiest way to get from the airport to Beekman Tower hotel at 3 Mitchell Place (corner of 49th St. and 1 st. Ave). One of us is in a wheelchair. What is our best option? And how long will it take?

The best choice in this case is to take yellow cab. There are yellow cabs that are wheelchair accessible,same flat fare($50.50+tip) to anywhere in Manhattan.
Once you get to the taxi line let the dispatcher know that you need a wheelchair accessible yellow cab.

It depends where you will leave the car. Short term parking lots are $33 a day. Long Term is $18 a day.
